An option for this item would be to layout the zone prior to arranging the rooms and then as you create rooms the rooms would automatically be added to the zones. A second option is to create the rooms and then have DM hatch the areas connecting the rooms where the space between rooms is less than 12" or some adjustable width to account for the wall thicknesses.

The zone Maps could be color simlar to the current Map used for loads
this could be done Via Hatch, Color or any other means, i personaly think that the Hatch with Tranparency would be a better suggestion so that it could be printed and not hide everything in the zone, this should be set to a non-print layer, but could be set to plot if required

Colors wouldn't be too important.

I would like to be able to see multiple zones - not at the same time, but at least have an option to change it. This would be useful when double checking that zones are defined correctly (correct rooms on terminal box zones & boxes on correct AHU zones).

I think this would be useful to show owners intended zone maps, and also be beneficial to use as a quick double check for room definitions.

Does it matter which colors are used for the zones, or can DM choose that?

Do you care about anything other than the lowest level of zones? For example, you can have one level of zones for AHU's, a level of zones for VAV's below that, and then the rooms. Would you want to be able to view the AHU zones, the VAV zones, or be able to choose which level? Would you want to see multiple levels of zones at the same time (and if so, how would you envision us indicating that)?
